PHP and Javascript in phpdig.html template file

I have modified the phpdig.html template file to reflect the look and feel of my site. However, I am noticing that the php lines are not executing correctly. For example, I am using php to query a database that then produces a navigation bar at the top of the page. PHP is also being used to create dynamic JavaScript drop down menus. Including all of this into the template file does not seem to work. I renamed the template file to phpdig.php and changed the reference in the config.php file, but I have had no luck.

Any ideas?
